I just learned a bit about the difference between those two pinouts. Both connectors provide for the headphone/Mic jacks on the front of the case, but they do it by VERY different means:
The older standard was AC97 which took the line out Left/Right signals to a headphone jack, and through some normally closed contacts there, they were then routed to the line out connections on the back of the computer. The point was that when you plug the headphones in, it would MECHANICALLY open those contacts, and the line out would go silent when the headphones were plugged in. There were two problems with this method: The audio path was longer than needed, and if the front jacks were not connected, the rear audio would not work.
Enter HDAudio, with the new way of doing things. The audio on this header is JUST for the headphones, it has NOTHING to do with the line out signal.. Instead of mechanically switching audio signals, there are simple "plug present" signals that get fed back to the sound card.. It's not an audio signal coming back, just a digital on/off to tell if anything is plugged in. Some advantages are that the rear signal is no longer routed through the front jack first, and in fact can even be a completely different audio feed! It also fixes the problem of the rear jacks going mute if the front jacks are not connected. One other advantage is that since the software can be notified when something is plugged in, it can run an impedance check to try and figure out if you plugged in a line or headphone and set the gains accordingly.
Figuring out exactly what you have and what you need is up to you, but hopefully this will give you a bit of information on what and why the differences are about.
