Okay, I did install RuninUAE from scratch on a vanilla OS4.1 update 4 partition. It works somewhat, but I could not get the workbench to come up. I installed it just by running the RuninUAE install script. Still lots of problems.
So, next I tried just reinstalling OS4.1 update 4 and - at the end of that install process - continuing on to install RuninUAE. Now I am getting somewhere! This now works.
It looks to me like the DSI and ISI error problem was possibly the result of having had a previous version of RuninUAE installed on my 4.1 u 4 partition and then installing the new one from update 4 on top of it. It looks like some of the files got mixed, so I was running a version of RuninUAE that did not correspond to the rest of the files it uses.
I finally got things working by reinstalling OS4.1 update 4 on my existing OS4.1 u4 partition AND RuninUAE at the end of the update 4 installation (as part of the installation of update 4 instead of using its own install script afterwards) AND putting the new UAE-grafx folder on a different drive with the included ROM files from update 4. Whew!
It looked to me like the installer works differently if RuninUAE is installed at the end of the update 4 install than if run by itself.
It also seems like it is important to install the included version of UAE with RuninUAE and put it somewhere differently than any previous UAE installation you may have.

As for pinball games - now that I have them working via RuninUAE - how do I configure the mouse/keyboard to be able to eject a ball in pinball dreams and pinball fantasies?

Just do 2 things:
1) Make sure not to map joystick on the numeric keypad (I have a real joystick set with amigainput/lowlevel as Joystick - port 1).
2) Press the NumLock, to free the numbers.

Do glUAE & RunInUAE work flawlessly (both installed on the same machine)? Are there any conflicts?

I still haven`t resolved a WHDLoad launch issue , concerning RunInUAE.

glUAE does not interfere in any way (it is "passive": it runs only when the user asks it to run a piece of classic software, it invokes UAE and then performs some post-launch operations after the emulation ends).
I guess RunInUAE doesn't interfere as well.

This problem & solution is mentioned in RunInUAE's manual. Please find the section "The arrow keys don't work for my game (e.g. Pinball Fantasies)" in the chapter "Tips, tricks & trouble-shooting". And FWIW, this will be much simpler to do in the next (r7) release of RunInUAE.

Since one of the updates, I think update 4, my build of e-uae (the one included with RunInUAE) needs a higher stack than the default, sometimes, but "Ignore DSI" has always worked. Never had any ISI's. It doesn't happen too often.

Figured i'd wait until the PPC jit version was done.

If anyone has any problems with RunInUAE, I now ask that they create a complete backup of their RunInUAE installation using the following program:

I have now modified my Backup program. It should produce a smaller archive. Please re-download & re-try it again!

If your archive is under 10MB, then you should be able to email it.

I just installed glUAE and tried to launch AMOS Pro, from an ISO backup made from my A4000. The ISO is mounted as CD (read only, through DiskImageGUI), and as soon as I tried to use a script (not everything well documented, even after looking in the site), glUAE_LA in that case, a UAE GUI poped up with lots of "volume is write protected" OS4 requesters.
I copied the whole dir to ram: and tried once again with the same script. I set the UAE-GUI to a similar configuration with my A4000 (more or less), and all I got after hitting start, was a AmigaDOS window in UAE...

Shouldn`t be more easy to start an application? What about other 68K programs? I have the whole A4000 partition on my Sam. What about volumes/resources sharing? That would be great (share a file in OS4 ram: to the emulated enviroment , or different backup volumes).
I have as centralized system, my OS3.9 backup in a directory.

How the heck do people get runinuae to work anyways? Every time I gave it a try in past it always complained about one of the workbench disks/adf images.
I even wrote a thread about it here a year or so ago but got zero response...

With AmigaOS 4.1 Update 4, this should not be the case anymore since ROMs and WB3.1 are provided and the installer takes care of everything to get the system up and running flawlessly.

Did you try the version of RunInUAE supplied with Update 4 ?

That was for sure glUAE trying to "link" to your centralized system (the application directory is mounted as primary boot partition, so the missing system directories are mirrored from the centralized system by means of software links). Not much of an issue, since you've already found a solution...

Do you have the S directory in that directory and the relevant startup-sequence? Keep in mind that glUAE mounts the directory you indicate as primary boot partition, so the emulated AmigaOS expects to find S:startup-sequence therein.

This is as easy as it gets. It all boils down to keeping in mind what happens on AOS4 and what in the emulated system. It *is* easy, but it requires just a little bit of getting used to. Basically, applications must be configured to run as if they were the only thing on the boot partition. You have a full centralized system, so don't be discouraged: it will be really easy for you.

BTW: please note that it makes no sense (and it's an overkill) to run applications separately when you have a full OS 3.9 installation: just run OS 3.9 itself and all the applications from there

EDIT: I forgot to mention that there are readily-available examples of other AmigaDOS-based applications for your perusal. Just download from the HELPERS page the helpers of (one of) these games:
* Banshee;
* Deluxe Galaga;
* Follia NBA;
* Memo;
* Slam Tilt.

Yes, they are games, but still they run from an ordinary AmigaDOS directory, so they're perfectly fit to give you an idea of how to run an application (although, in these cases, none of them uses the centralized system). For the details, please refer to the documentation on the website (which I have just finished revising a bit, as I'm preparing a new release of glUAE).

EDIT 2: I just had an idea! I'll make glUAE automatically create S/startup-sequence if none is provided, with the startup sequence tentatively launching a file called like the application (so, if the application is "OctaMED", glUAE will write "OctaMED" to S/startup-sequence, if it doesn't exist already).

Very good! You should be able to run the system by simply adding a .rc file for the specific UAE settings (f.ex. RAM:, video mode, etc. - what exactly depends on your UAE default configuration and on your OS 3.9 needs) and running glUAE_LA.
F.ex., I have my OS 3.9 system on the (unmounted) HD4 partition: to run it, all I need is glUAE_LA HD4: (but I actually do that from the Workbench menu). For the record, this is the .rc file I have in HD4:

The rest of the settings are specified in .uaerc in the UAE directory (you can grab a copy from the glUAE website).

It is already possible
If you look at the video on the initial page of the glUAE website, you'll see that I run OS 3.9 sharing a directory with OS 4 (actually, as you can see from the configuration pasted above, I share 3 directories: HD1:development, HD2:temporary and RAM:).

Closing note: I have uploaded my own super-tweaked install of AP here: http://www.webalice.it/saimoalice/AMOS_Professional.lha - feel free to download and try it. Before launching it, you will have to set the shared directories paths in the window.rc and fullscreen.rc files to suit your system. Other than that, if your OS 3.9 is fully compatible with mine (mind the patches!), AP should run practically out of the box.
