Why does my OS3.9 uae setup have issues with adf files.
It doesn't.

Virtually all come up saying un-initialized.
Probably because they are (from AmigaDOS' point of view).
Are those ADFs games? Games often use a non-AmigaDOS format which can only be read by the special code in the boot block of the disk. Hence the game can only be run by booting the Amiga from the disk.

Wouldn't they then come up as NDOS? IIRC NOT_REALLY_DOS was an Amiga formatted disk with a custom or no filesystem. Being that an ADF can only be in Amiga format.
Then again I just did a test. From AmigaOS4 in any case. I used DiskImage to mount an empty image and it came up as Uninitialized. Sp perhaps the images are empty? Or zeroed in the bootblock and/or root block.
