You should be able to have both a slave and a master on both IDE channels. Not sure how it works when you have a device on the 2.5" connector since I never tried that type of config so I don't no if you can set slave, master or cable select on your CD adapter.

I also have a zip drive so would like to connect that. If it's not going to work I get a 3.5" SD to IDE and then put my zip drive with that and have nothing in the 2.5" socket . Wish someone would make a better ide interface for tower systems the board layout of the amigakit one is not user friendly in a tower with bus board.

The maximum number of devices you can use on the internal IDE port is 4, and that depends on them all playing nicely. The primary port and the 2.5" port are electrically the same. You should have no problem using one device on each, so long as one is master and the other slave. Just bear in mind that some CF cards don't actually support master/slave operation and won't work with another device on their cable. Whether it works or not is down to the device itself, not the IDE interface in that case.
