I think you got this wrong. The setting in the GUI does not have any effect when mplayer is run elsewhere, like with clipdown/getvideo. The settings in the GUI *only* affect mplayer when you run it from the GUI.

The GUI sets these settings to mplayer when it is run, just like when you start it from a shell. The GUI only "types" the settings for you and hides the boring command line. It doesn't save any global/master mplayer setings.

You can see how mplayer is started from the GUI in the menu Manage->Print command line.
