The Sam460's PCI-Express bus should provide amazing speed *once* we have the drivers (2D & 3D) to support it. The AmigaOne's AGP slot will suck by comparison. Add on the (already) faster CPU & RAM, and it should definltey run many things faster (unless compared to our few G4 Altivec-optimised apps).
